Snake’s real name is a bit of a complicated story, so bear with us. In Metal Gear Solid 3 we follow the story of Naked Snake, whose real name is John. After his mission is complete, he earns the title of Big Boss. So the character’s name in this specific instalment of the game would be John.
However, if we follow the chronological events of the series, Big Boss is eventually cloned to Solid Snake, whose real name is David. He’s the main character in Metal Gear Solid 1 and 4, which were released first. Then there’s also Raiden, who’s sometimes also referred to as Snake. His real name is Jack, and he’s the protagonist in MGS 2.
Conveniently, most of the antagonists in the series are also clones of Big Boss. There’s Liquid Snake, whose real name is Eli, he’s the antagonist in MGS 1 and 4. In MGS 2 the antagonist is Solidus Snake whose real name is George.
